I noticed latley that my phatoms lose 1 day time limit twice every real day I actually have. Is this for balancing reasons or just a bug?

Not sure that I understand you, but looks like you missing something.
Don't forget if you have more than one same phantoms and seen "1 day" next day you may see "x days" and x is timeout for next card.

No no, not like that. Let's say, I have one phantom copy of a Flux Capacitator(16 days). I'm playing and I notice a day has passed, it loses 1 day. So it's now Flux Capacitator (15 Days). But 3 hours after the next day started, it randomly becomes Flux Capacitator (14 days). What's up with that? :|

I see nothing wrong here.

Example: you are on at 3:00 the card says 16 days left, the card loses a day at 5:00 each day so the next day at 3:00 it has 15 days and at 6:00 it will have 14 days

*sighs* It's reallly hard to explain, but it's like this. Say on Monday, I have 1 copy of X(16 Days). Now monday becomes tuesday, and X is 15 days. That's how it is would be like from ,say 12:00PM-6:00PM(Aka 12:00-18:00). Then , even though it isn't the next day, it loses a day anyway even though it's not 5:00 AM(aka 5:00).

I believe I am having the same problem again. At 6:00 PM, I lose 1 day of phantom limit. At 12:00 PM, I lose another day. Is there any way to fix this?

I'm still having that problem. I had an AOD that was three days yesterday, today, it is 1 day.

Is anyone else besides me experiencing this problem? I'm begginingg to have this bug with all the phantoms I receive now, not just a select few.

I recognized something like that, too. I got a new card an only a few minutes later the counter decreased.

I think the bug is fluctuating between my cards now. Sometimes it randomly takes 2 days in 1 out of a few, some days all of mine.
