At some point relatively recently, the way domain games work changed so that people who have only tiebreaker games left to play can play those who have regular games left. Was this changed to allow more testing in the beta and just hasn't been changed back yet or is this an intended permanent change?
If the latter, I don't think it is a good idea. In particular, it sets up a situation where one player has much more to lose than the other: one loses points and the other just loses tiebreaker points. This allows a player a shot at taking one of his competitors down with essentially no risk to his final standing.

No, it used to be the case that if someone only had tiebreak games left and you had regular games it would not match you up. It is possible it had a different behavior at some point before I started playing (there has always seemed to be some confusion about it), but I have several time been sitting in the queue with someone else wondering why the game didn't start until we realized one of us was done with regular games for the week and the other was not.

It's always worked that way as far as I can remember. You can player another player with tiebreakers and/or regular games.
You can't play another player if you have already played that player twice during the interval.
